What goes wrong

The early R6 gearbox uses a three-dog engagement profile, which leaves very little surface area to transmit over 100 horsepower. Clutchless upshifts round off the dog edges; once rounded, lateral force pushes the gears apart, bends the shift fork, and second gear stops holding. A 2003+ cluster fixes it permanently, but the labor exceeds what these bikes are worth.

A note on the federal record for this bike
NHTSA's recall index does not recognise the model string "YZF-R6" , which happens constantly with motorcycles, because recalls are often filed under a model code rather than the marketing name. That is not the same as "no recalls."
Look this VIN up directly at nhtsa.gov/recalls before you assume it is clear.

What to do about it

Before you hand over cash: Test ride it hard in second, under load, and see whether it pops out. A bike that jumps out of second is done, walk. 2003 and later R6s do not share this.

On any used motorcycle, check the tire DOT date codes, ask for the valve service receipt, and look for drop damage on both sides before you talk about price.
